Hes not misguided.
1. Luffy likes him he's not ever gonna be an antagonists for a strawhat to beat up.
2. He took responsibility for dressrosa instead of letting them cover it up
3. Pushed Abolished the warlords when akainu didn't want to
4. Freed slaves and was a hindrance to greenbull in the Celestial dragons back yard.
No chance in hell he's fighting the strawhats

The thing is, Luffy becoming PK HAS to happen for the sake of the story. Fuji being essentially just a Revo in disguise doesn’t need to happen.
Y’all should ask yourself why Fuji isn’t already a Revo despite him being well aware of how awful the CDs are. Fuji might despise the CDs, but overthrowing the WG would result in piracy becoming much more rampant and unchecked due to a shortage of Marines (remember that 99% of pirates in OP are actually terrible people). So it’s understandable if Fuji makes the conclusion that trying to fix the WG from the inside is better than outright overthrowing them and inviting anarchy.

He is trying to make WG better from inside. That's why he advocated for abolishment of Warlords system.
And, as of now he isn't seeing WG as bad to over throw them because he is unaware of void century and IMu.
When history will reveal himself and Luffy will wage war against WG it's then you will see fuji switching sides. Not to mention, fuji already had good impression of Luffy
