He´s content to let the Gorosei and admirals deal with Luffy, which is what happened in Egghead. He is not content to let them go and deal with Loki, as we´ve seen with him officially leaving Elbaf alone 14 years ago after Haralds death.

He wasn´t going to actually betray the navy in a situation where they were at war with an emperor in Shanks and Teach, we know he stayed in the navy for the 2 years that have passed since the war, and he wants Kuzan to return to the navy, despite Sakazuki´s rise to power.

Sakazuki was literally about to kill Garps prized pupil immediately after killing his adopted grandchild. Sakazuki in his hot blooded rage would’ve absolutely ended up killing Coby if the war continued which would’ve pushed Garp over the edge.
