Doubt it, otherwise there was no point in even creating that side plot.
Capturing Goofy would not end the manga, it would just create the "reascue goofy" plot.

It was only relevant in Dressrosa where Sakazuki was pissed about Fujitora saying the truth about Doflamingo, causing him to demand Fujitora captures Luffy and Law to make it up to him. Then at reverie Fujitora ignored it and used a loophole, and the next time we see them call eachother in Wano, they both seem to get along and Akainu doesn´t mention Law and Luffy. Since all the bad shit that´s happened in the world since Dressrosa, I doubt Akainu would still be banning Fujitora from navy bases, and if he was still mad about it, he could just fire Fujitora.

if oda just wanted a reason for Fujitora to cause them to leave Dressrosa he could've easily just made Sakauzi say he must capture them there instead of mentioning he can't enter any marine base UNTIL he captured them
