We know that the Holy Knights repeatedly fought the Roger Pirates at sea in order to take Shanks back and got their asses whooped every time. So why didn’t the Roger Pirates just finish them off for good and toss their chopped up bodies into the ocean? Every HK so far has had a DF, so they should lose their powers in the sea

Besides the obvious plot excuse, I think it may depend on how the regen works. I imagine the regen may still work even in water, even if they get it through a DF that Imu has, because Luffy's body was still stretchy when he was underwater in Arlong Park, as opposed to the Yami which took away his fruit altogether.
So if that's the case, they probably just sat in the ocean and waited for someone to get them out like Jack after Zunesha sunk his fleet.

Do you think that Imu’s powers are the result of a Devil Fruit? Does he have a Sea God DF, like how Luffy has a Sun God DF? If so, why would Imu’s powers still work on the Holy Knights underwater? Is the Sea God DF responsible for weakening DF users underwater?

Reason is same, just like Oda doesnt involve the sea for DF users unless plot requires he wouldn't involve sea for HKs. His answer would be same like he had for legends among men WB, Shanks and Mihawk whacking each other in the nuts.
