Mihawk was given the Tittle of "Marine Hunter" not because he was hunting down the marines in general, but because he was looking for One in particular. The one who had Yoru. My theory is that a member of the Marines stole it, and Mihawk either set off to get it back or was asked to by someone.
My actual argument would probably be that Yoru might not have been wielded at that point and more seen as a "Treasured Item" then it was stolen by the Marines or one in particular. and the betrayal was the Marines stealing it and probably killed some innocent civilians to do it, instead of protecting it like they promised to do.
