That's because Oda underestimated the scale of One Piece when he was drawing Alabasta like 10 years before Marineford, and just adjusted Crocodile's Powerlevel to match it's scale.
His bounty & threat level just got adjusted - that doesn't mean Oda will rank him over Doflamingo when narratively, Crocodile is simply "low budget" Doflamingo.

Even in Alabasta Croc wasn't supposed to be taken as weak, he was still really Powerful and his Defeat surprised even the Gorosei lol.
Oda isn't having all these "versions" in his mind and updating characters powerlevel, and not once will he ever rank Crocodile over Doflamingo.
