They probably thought the fruit was harmless before the awakening (which, to be fair, kinda was. Even Ace roasted Luffy about it), then Imu (probably) told them the fruit was about to awaken and they decide to act. We don't even know if the Gorosei are aware of the JoyBoy-Nika-Raftel conection.
