Akainu is literally a war criminal. In Ohara, he blew up a ship of fleeing civilians because “a scholar might have been on that ship”.
In Dressrosa, we were shown how Fujitora shows some opposition to the way Akainu does things.
I think Fujitora’s backstory will basically parallel Akainu’s. Fuji was once a believer in absolute Justice, and he enforced it onto his country. However he eventually saw the toll of his crimes and hence took his own eyes to pay for his sins.
He joined the marines in order to do things the right way. Make an actual change.
