I think the reason why they have such low bounties and designated as "pets" because the world government only see them as animals, we now know that they know Chopper is a intelligent fully fledged member of the crew as in 1058 they acknowledged him as the crews doctor.
I think minks/animal hito hito no mi users are classified as unintelligent animals just how the WG classified fishmen as just fish and as such the ridiculously low bounties of Chopper and Bepo are most likely a form of propaganda to discredit the accomplishments of beings they deem 'inferior' to humans.

The first bounty could easily be seen as a mistake, and the same could be said for the second as he didn't do much in Dressrosa, however everyone in Onigashima saw that he was an incredible doctor and capable fighter, CP0 definitely saw him cure the ice oni disease and fight Queen.
