We already have an admiral resigning because of ideological differences. Fuji won't be Aokiji 2.0

Resigning just because he knows they're in the wrong path will do nothing good, he's not some low rank Marine who have zero power to do anything, he's a freaking Admiral that could even exchange some heat words between Akainu.
He's a good assets for the Marines in maintaining the good image. He became an Admiral, and wanted to do something aka Abolishing the Warlords system. So his role pretty much is to reconstruct anything that is the wrong path.

All the good guys who could have done something, do nothing and retired
Kuzan left the org.......Akainu, GB, Kizaru won't do shit.
So only Fuji who likes to do things the right way is the only savings grace for Marines to have a new revolution.
Even if Fuji doesn't become FA, he would play the biggest role in driving Marines in the right path. Resigning is a Big NO.

As others said , fuji is trying to make good changes from staying within the marine system. So he won't resign. He can join sword though.
