Yamato could be awakened but the reasoning is flawed.

It's a basic process of verifiability versus falsifiability. Whenever a hypothesis is proposed we should try to falsify it by looking for cases where the proposed claim is disproven instead of supported. In this case, Yamato's clouds aren't specific of the form we saw against Kaidou but is also present in the full-beast form, while Lucci's non-awakened forms seem to stay the same as before. Therefore, the claim that Yamato is awakened doesn't survive falsifiability.

Zoans have 3 forms partial transformation, hybrid form and animal form, awakening should also be used in other forms so why do you just assume it is used in hybrid form only.

Because it's a fourth form as introduced with Lucci (awakened form), not an addition to the classic three stages. We saw Lucci's hybrid form before he fought Luffy and it remains the exact same as in Enies Lobby.

"Partial transformation" isn't a form, by the way. Zoan users have base, half-beast and full-beast and they transform through the continuum between base form and full-beast form, which are the transformations we call "hybrid".
