The Devil Fruit Encyclopedia Does Not Contain All Devil Fruits
It is commonly known that Devil Fruits evolve. Therefore, the Devil Fruit Encyclopedia cannot contain All Devil Fruits unless it is regularly updated. Let's say that book, which we have never known to be updated, and nobody even knows who made it, contains all the Devil Fruits currently known for the sake of simplicity for the series. It's easier to say it has all currently known Devil Fruits instead of going through the explanation that realistically the people who wrote it couldn't possibly know all the Devil Fruits because they're constantly changing. It's the same thing as suggesting scientists know all new species that evolve - it's impossible. They find thousands of new species in the rain forest on a regular basis. We could only guess how many new discoveries we could make each day. The same is true concerning the evolution of Devil Fruits.
I'm sure the author wants to say it contains all known Devil Fruits. Sure. It's easier for him. However, it can't be argued that the Encyclopedia does not contain recent information as it relates to the evolution of Devil Fruits. The statistics related to new discoveries in even the Ancient Zoan category would be tremendously difficult to keep up with.
We don't even know how many different species of dinosaurs there were. Think about that for a second. Really think about it - then tell me how many dinosaur Zoan type Devil Fruits there should be already without even considering how many new species of animals there are. Then remember that we have to consider more than just life on the planet. That Encyclopedia does not contain information on all of it. Realistically, just to contain information on Ancient Zoan type Devil Fruits, there would need to be a series of Devil Fruit Encyclopedias created specifically for them which date through millions of years.
