This is a commentary on the Ancient Kingdom's morality being in question. I assume that the Ancient Kingdom has performed experiments on far larger scales than the Five Elder Stars ever have, and in ways that are bizarre. In this sense, the founders of the World Government may have been right to put an end to the Ancient Kingdom because in their minds they were maniacs defying the natural order of evolution. In other words, they were "playing God" and creating monsters. The redeeming quality they harp on is that they were helping people/things to reach their potential.
The Ancient Kingdom was likely more advanced than any civilization that ever existed. Vegapunk discovered Lineage Factor, but the Ancient Kingdom was likely to be way beyond that. Knowing that, it's extremely likely that they experimented on lifeforms on the planet and created new types of unnatural things. It's possible that without their interference in the development of evolution that the world would be considerably more "normal". All those crazy things they made have possibly fundamentally changed the course of evolution worldwide.
Then when you really think about it... In the worst sense, those people and things that were experimented on were "butchered". They may have even given them anaesthesia before performing experiments on them and it's even possibly they did it without consent from the patient/victim. For example, many animals in One Piece can't really think for themselves, but they may have experimented on them nonetheless.
Franky had no problem with turning animals into cyborg animals. It was portrayed as a righteous act when he did it. (It was on one of the chapter covers). How exactly did he do that? Did he experiment on them the same way he did with his own body? That's kind of messed up.
Laboon was experimented specifically through a surgery to save his life. He is a prime example of animals being experimented on by people who share the beliefs of the Ancient Kingdom - Rayleigh and the older members of the crew all gained an understanding about that.
The SMILE fruits are also based on experiments going wrong and harming people instead of helping them. The use of SMILE fruits are fundamentally flawed in terms of morality.
Many of the Devil Fruit users themselves basically perform experiments by using their abilities on people or things. Gecko Moria was stealing people's shadows to create abominations, and the people who have Devil Fruits basically were experimented on themselves by consuming a Devil Fruit. It's not a surgery, but it fundamentally changed them, and it's likely the Devil Fruits originated from the Ancient Kingdom.
The Harpies and Goat Guys on Punk Hazard are another example of experimentation. They were truly "butchered" and became classified as new things.
How did bizarre things like the Manticores and Sphinxes and the Basilisk come to really exist? It's possible they were experiments of the Ancient Kingdom.
