1. Luffy's paramecia fruit is a mythical zoan instead(foreshadowed in a One Piece Movie). This is a funny one I stumbled upon in some random YouTube comment section and summarized it in a thread a while ago.

The World flooding. Every major city was built a little higher than the surrounding area. I'm pretty sure Oda had this in mind in some form from the start.
The Poneglyphs slowly revealing the history of the world. I think the ideas for the Road and Rio Poneglyphs may have come later. But, I think Oda always had the idea to have these giant stone carvings reveal the history of the world, left around the world for people to find.
Illnesses being important, somehow. I think it's been included enough for long enough, that Oda is probably going somewhere with this idea.
The Celestial Dragon's existence is something that I could see Oda having plans for from the beginning. Even if they didn't actually show up until about the halfway point of the story, right before the timeskip. The idea for Imu specifically may have come later. But, I could see the basic idea being there from the beginning.
Oda's probably had rough plans for Blackbeard and Shanks since the beginning. The details may have changed over time. But, I could see Oda knowing the rough outline of what he planned to do with these two since the beginning.
Enel going to the Moon. I think Oda's had some idea of what's going on with the Moon since the beginning, as it relates to the rest of the World.
