Here are some of mine.
The Hokages were disappointing. And had to pretty much get powered up during the 4th War.

The Two year Timeskip was wasted and Naruto fell behind everyone else.

The Third Hokage was the best hokage and it was bad writing and needing to make Naruto into Harry Potter that ruined his character.

Madara isn't a good character or a good antagonist, he simply had a cool design and a few badass moments. But when you look at his goal and accomplishments in the series, he boils down to a mimicry of what Obito did but without the hundreds of chapters to build him up.
