Originally, I assumed that since Oda had shown the flag in chapter 1115, that he could just have forgotten to draw it on the cover, all these chapters later, but he also drew it on the cover of chapter 1116. We can see it behind the woman that is with Yamato. The missing flag is definitely on purpose.
Despite Oda forgetting to draw things before, I doubt that he would forget about the straw hat flag so easily, given how important that was to Luffy and Momo.
So we should be in for one more surprise atleast, before this Cover Story concludes.
Now, it could be something as simple as the remaining beast pirates with who's who, who took it down prior to kidnapping ulti and page one.
But, what if Moria returned to Wano and took the flag down in fury? How wild would that be, if the hero of the west returned to Wano. He would be celebrated by many and, on top of that, get his hands close to Pluton.
Another wild guess that I saw elsewhere was someone saying it could have been Kaido and Big Mom who took the flag down.
Eitherway, unless Oda is trolling us, this indicates that someone who doesn't like the straw hats is at work here. Remember what happened to Bartolomeo when he burned Shanks flag? This might be a similar situation luring the Straw Hat crew back to Wano after Elbaf, when we finally dive deeper into the Ancient Weapon lore.
