Yes, they were born with those abilities even without the RS.

Sanji's eyebrow changed and he gained the exoskeleton. It's only fair he gains the invisibility power in base as well.

Even so, Databook Yellow (released right after Enies Lobby) states Luffy and Zoro are on par despite fighting opponents with a 1800 doriki difference.
