The mysterious ally is hiding from the WG/Marines so he could very well be Scopper Gaban. As Roger's Navigator he is possiblly the only man in the world with the know how to navigate to Laugh Tale and that's why the WG is gunning for his head.
Maybe he'll play a similar role to Rayleigh back in Sabaody and help Vega and the SHs escape by stalling Kizaru.
As for who shut down the protective dome he's clearly a hidden enemy on Egghead. He should be someone belonging to another faction, very like the BB pirates. I think it's either Lafitter or Shiryu as they are the ones with infiltration skills/power.

Luffy already KO'ed Lucci. Vegapunk saw that. Vegapunk wasn't there to see Lucci recover as a awakened Zoan. Wrong Zorotard, Vegapunk watched how Luffy clowned Lucci. But he knew fodder like Zoro wouldn't be able to repeat the act so would need help.
