Tbh it seems that there are only Six Possibilities:
1. Seraphim were given Order by The Real Vegapunk
2. Seraphim were given Order by Gorosei (Somehow)
3. Seraphim were given Order by One of Vega Clones
4. Seraphim were given Order by a New Vega Clone (Whom Stella kept a Secret)
5. Seraphim were given Order by a New Character thanks to some Tech DF or Similar Power
6. Seraphim were given Order by Imu (Who somehow was given Supreme Control)

However, i believe the Answer was given to us at the Beginning of the Arc
S-Bear wasn't on Egghead, it was brought there by CP-0, why?
We've seen that so far, S-Bear was completely treated & given same Role as other Seraphims so why did Oda bother bring him with CP-0?
Granting them easy access isn't a big enough reason to justify such Plot Decision
But that's not all, as they were on their way, Lucci called S-Bear "Problem Child" & it's implied that he was used somewhere else before, meaning that just like S-Snake & S-Hawk were sent to fight Kuja, S-Bear was sent somewhere else & apparently something happened to it
Also, the Fact that S-Snake & S-Hawk were already on Egghead indicates that S-Bear was sent to an Event that happened "After" Amazon Lily Incident, few Days before Arc started most probably
Adding to this Info, we also know that whoever is causing all of this has the Ability or Access to control the Defensive Dome (Indicating that He/She have some Tech related Ability or Knowledge at least & even Chaka who should be as Smart as Vega or close wasn't able to fix this Problem), so what's stopping this Person from also changing the Seraphim Settings if He/She gets a very close look?
In other words, i believe that S-Bear was sent somewhere before Egghead Arc where a "Villain" was able to temper with their Settings (Possibly granting themselves Higher Authority than at least Vegapunk) & he waited until S-Bear reunited with other Seraphims so that it somehow syncs & overrides their Settings too (It's even possible that this same Person also tempered with Programming of Real Kuma)
So where was S-Bear sent before Egghead Arc?

Logically, just like S-Hawk & S-Snake were sent to capture a Shichibukai, it makes sense if S-Bear was sent for another one too.
And we've seen that No Seraphim was sent after Kuma or Mihawk or Buggy, so that leaves us with only One Candidate: "Weevil"
Was there a Scientist with Weevil? Yes
According to what i just explained above, it makes perfect sense that it was Bakkin who tempered with S-Bear when it was sent to fight Weevil (Before Ryokugyu arrived), so that makes her the one Responsible for what's happening (And it makes sense that She is part of this Arc seeing how Stussy is her Clone & Oda bothered to show her meeting with Marco & she mentioned Vegapunk)
However, Bakkin being a Scientist is still not enough (Oda even said it's Self-Proclaimed) since Vega is Smartest Man, so what did she use to cause all of this? Oda hinted at it with how Stussy tricked Lucci (Using a Mirage) & he also hinted at it with how her Son is living a Lie & he also hinted at it with how Stussy turned out to be a Triple Agent or how Bakkin herself is a Self-Proclaimed Scientist & WB's Lover ... etc
Bakkin has an Ability related to Illusions & Lies! She is the Ultimate Hax Manipulator!
Think of her as Top Genjutsu User & She is using her Ability to fool everyone left & right
So Seraphim not-obeying Vegapunk is cuz they are put under her Illusions
Shaka not being able to Control the Dome is also another Illusion (It's most probably not malfunctioning, he simply can't see it)
Even the Shadow removing the Cameras could either be part of her Illusion or a Creature she can summon (Similar to Perona Ability)
What are her Motives? I will leave that later if this Theory is proven to be correct

It's none other than Master of Lies himself who cannot be easily fooled & that's Usopp!!
And Oda even hinted at it at Last Chapter, and i believe Most Fans noticed it but they were under the impression that Usopp was suspecting Shaka but that's just a Red-Herring, what Usopp was noticing is the Illusion in the Cameras or that the Dome is working fine ... etc
This is also why Oda made sure to put Usopp with Two Vegas & Franky, it's clear that the Answer to this Mystery is gonna come from him so that he can inform other Three & they will be able to find a Solution together
