Relooking where she was while shit was going wrong:
1. When the frontier dome turned off she was with Vegapunk, however according to sensors, “No one was in the control room.”
2. While Stella was kidnapped, York was asleep with Pythagoras
3. She was able to go and change the Seraphim command tho. We saw the seraphim regained control by Vegapunk in 1073, in 1074 York was shown in her skinny form meaning she took a shit in this timeframe and likely gave the seraphim orders as this was right before Snake attacked Pythagoras.
Regardless, someone that’s not York had to kidnap Stella and turn off the dome.
