I still think Bonney is a clone of Ginny/Ginny's daughter from Kuma.

We know from the Seraphim that you can mix DNA to clone people. Vegapunk took King's Lunarian Lineage Factor, and combined it with the Lineage Factor of Warlords in order to produce Seraphim.

It's possible that Bonney has mixed DNA as a clone, and is some mix of Big Mom and Ginny. At this point, I think Bonney was born naturally, though.
