What I understood is "night vote from scum team couldn't kill her" but "a scum team teamed-up against her via abilities". But if so, why couldn't she just say in the thread that she was targeted ? If I understand the rules properly, that's how it could work right ?

Uh, no.
A faction kill is a regular night kill the scum team must decide on.
But Naomi wasn‘t killed by that, but a separate killing ability. So the faction kill didn‘t fail, they just didn‘t target her.
