Good question. No way to know for sure but there would be three main ways:
Ice Age - the coming of the sun god brought the global temperature up and brought the world out of an ice age
Mother Flame - the mother flame weapons actually add sea water to the world
Magic Powers/Technology - an Ancient weapon, fruit or something else was used to do it, likely by Imu. Could be foreshadowed by Crocodile and his "rainmaker ship" - it'd be the opposite of Alabasta, with Imu bringing about a worldwide flood.
