Shanks probably did something that wounded Loki's pride and thus the low opinion (maybe even hate) for Shanks.

Speculation:
It won't be black and white and Loki will have some good points going for him which will make Luffy align with him. Loki's presence gives off romance vibes (the Montblanc Cricket type of romance). Luffy will take to that.
