The chromossomes are responsible for sexual dimorphism. It's just that some people have rare genetic mutations that cause them to have both male and female sexual characteristics, which causes confusion (and suffering).

chromosomes are still not what defines sex, its the type of gamete you produce that defines sex. An intersex condition where you have ambiguous chromosomes that deviate from the typical XX and XY dont make you not a woman if you produce female gametes and are able to get pregnant.
