Most of Jiraiya's threatening abilities are his unorthodox (and a little hax) jutsu that he uses in base. His vers. of sage mode is pretty ass, didn't do much in the manga period and looks pathetic compared to Pein arc Naruto's mastered sage mode.

But with those base abilities he does cook most S class ninja. Jiraiya's solidly high kage tier, the problem is people think he's Itachi or Nagato levels of broken.
