Oda turning World Government into buffoons where they put more effort into killing their top scientist than they do in trying to kill Robin or Joy Boy Nika. Vegapunk knowing too much information does not mean it's okay to kill him off. This subplot of WG wanting to kill Vegapunk is just Oda's lazy way of writing where he wants an easy path in making Vegapunk another Strawhat ally. And to make it worse Oda sends fodder CP0 with Seraphim to kill the person who created them, that is some great writing there. While at the same time Kizaru and the other admirals are at home sitting on their asses getting high twiddling their thumbs.

We still don't know why they want him dead. Him knowing too much is very vague and they even keep cp0 members in the dark. For all we know, he might have been in cahoots with Dragon and revos (and the WG realized it now) which would make him an immense threat outweighing his usefulness. Or maybe he learned something about a weapon that destroyed Lulusia and possibly God Valley, you know, the two islands that are supposed to never have existed, and revealing that info to anyone would have catastrophic consequences for the WG. Maybe you could just wait for the situation to be more clarified before jumping on the "shit writing" train.
As for sending "fodder" to kill him, that's what they do. They are a black op unit. This isn't an invasion, this is an infiltration and assassination mission. If you want an important figure eliminated and keep it low profile, you send James Bond not Rambo.

First he was part of MADS a research team deemed illegal by the WG he was arrested and captured by the WG due to his activities proving fatal for the dominance of the WG
second he prob made a deal with WG to stay alive he promised them a weapon
after acquiring it they have no further use for Vegapunk
He was never their scientist he was a criminal prob forced to work for the WG and like in our real history smart man are executed by the conservative higher-ups that's even happened in the history of humanity
