I do believe Shiki did despise Kyo to the extent he'd wanted to murder him someday, they're the bitter kind of rivals. However, the bomb gag in this chapter really doesn't make much sense when interpreted as a legitimate murder attempt. To me it reads more like a very, veeeery mean prank meant to ruffle Kyo's feathers more than anything, and that's for the following reasons:
1) Ok, Shiki kills Kyo, WB and Kaido. Well, gg, that's a truly catastrophic blow to the Rocks pirates – three of their combat heavy-hitters are just gone because of one person's silly antics. The Rocks crew may very well completely fall apart after this. It's an irreparable kind of damage done to the crew, the kind of damage Rocks would surely eviscerate Shiki for. And Shiki wouldn't be able to lie his way through this, especially considering Ochoku and Ganzui saw it with their own eyes (and there is nothing to indicate they'd want to side with Shiki and his lies). None of this makes sense. Even if you argue that Shiki wanted to kill just Kyo... Well, Kyo is still one of the top 5 strongest members and thus incredibly valuable, so Shiki gets brutalized / murdered once Rocks learns of this stupidity nonetheless.
2) I seriously doubt Shiki legitimately thought Kyo, nevermind durability / endurance freaks like Kaido or WB would be killed by one measly bomb. Kyo is Shiki's notorious rival after all, so the future Golden Lion is bound to know the toughness limits of his notorious enemy.
3) Shiki doesn't look surprised one bit when Kyo and the others emerge. Oda would have probably added a panel dedicated to an appropriately absurd surprise reaction if Shiki was caught off-guard by the survival of his crewmates.
Conclusion: Whiki the meanie was just goofing around.
