Random books? Those books contained "everything Ohara has uncovered about world's secrets". Sakazuki even blew up a civilian ship so that no information gets leaked. Why would they not destroy books when they went through the trouble of destroying even buildings and trees?
Some people just aren't very smart. These low rank Marines didn't know any better. To them, they were just random books sitting in water, deteriorating. They didn't know the value in them. It's the top brass' fault for putting trust in the low ranks to finish the clean up. These dudes were looking for survivors, and passed the books right by.
