Pain is the best one overall : hype, powers, backstory, fight, place in the story, motivations etc

He is a clear cut above the other you listed

If you mean strongest than it's between Aizen and Madara (can't remember their feats exactly but iirc Aizen was way more broken).
If it's character, motivations, overall impact than it should be Pain by a large margin (as @RayanOO mentioned)

Best villain out of those 3 is Aizen, Pain pre Nagato bs was amazing, but post Nagato reveal is meh. Madara had an amazing intro but he was far too obsessed with Hashirama's wood, the flashback didn't do him any favours either.

Aizen lack of backstory and motive killed his character

His end fight and weird forms didn’t do him any good either

As a villain Pein was the most mysterious and in our face at the same time, he lived up to his hype in his two arcs and was a great antagonist who challenged the protagonists world view. His ending sucks but IMO every antagonist here but Ulquiorra/Doffy have shitty ends too. They were either lackluster and lethargic (Aizen/Madara) or ruined by constant reveals and degrading writing (Obito/Madara).

Tobi before being revealed to be Obito. First acting as Madara; intelligent, knowledgeable, cunning. After the real Madara was revealed, becoming even colder, losing any expression and becoming a shadow without an identity. I liked that. Then the bullshit Obito storyline was introduced.

I'd say Aizen. Even though he was beginning to lose charm as his evolution with Hogyoku progressed.

But outside that Pain was consistently better

Pain vs Jiraya is maybe the best fight of the show

Yeah Aizen doesn’t do anything on screen after SS arc and even then his best plot was deception and indirect action. It worked but after that… Aizen is smug and knows/does everything off screen. He’s a very boring antagonist. TYBW he’s better as an anti hero
