To answer your question I think the Gorosei would override Charlos in this scenario.
Its more important to them to kill off Ace (a potential Joyboy) as well as Whitebeard
(a massive presence in the Piracy Struggle) in one shot than ending a war.

What makes you think he won't be protected?

He would need to be where the admirals are at for it to be effective. If he's just with some agents or fodder soldiers he's getting sniped big time. Nearly risk free since all the admirals are already there.

Also somethin that helped Shanks situation was that he as a Yonko commanded the respect of the pirates and with the WG. Not a single pirate there would pause for Charlos. That's when you play the reverse psycology card and say the best way to stop this war is to take out those nasty pirates ignoring you.
