The system is bad as it is but if orders can't be taken back by whoever issued them until the Seraph see them through under no circumstance... that's just problematic.

Actually, didn't the marines order the Seraphims to stop when Hancock petrified some of them to avoid breaking them? I don't remember the details but everyone in that scene should have had the same authority or none at all, so they can definitely be made to stop.

Sentomaru overrides that command ->
Lucci took Sentomaru off the board reissued command over the seraphim ->
Lillith and Edison then overrode those commands ->
With Lillith and Edison’s commands completed York issued a new command ->
Because York is a Vegapunk, no Vegapunk other than her can override her order.

These two lines are the odd part to me. Orders can be overriden by people with lower authority just by making the guy who issued them faint. That would imply just York being away or simply making her faint is enough for even Kaku to override her orders.

So was S-Snake clear off commands after undoing the petrification on York? Thus anyone could make a command on her?

Basically York gave order to the Seraphim behind everyone's back to kill everyone, and ordered S-Snake to petrify her as a cover, so nobody suspects her.

Probably not. Fact is we don’t know what Vegapunk set up the hierarchy. I doubt punk ever expected any of them to betray the others. And honestly he probably never expected the gorosei to leave Mariejoa.
