I think the reason for this is that CP0 probably killed him for acting out and interfering in their missions.
I think that Smoker will replace Drake as the Captain of SWORD. This way you have Smoker and Koby on the same team, paralleling Garp and Sengoku. Also being on SWORD will allow Smoker to further pursue Luffy.
Additionally, I see Helmeppo being given Drake's DF. While Koby could take the fruit, the fact he was reintroduced post-skip as a powerful swimmer makes me think Oda will just make him a pure hakiman, like Garp. Meanwhile Helmeppo, who isn't as talented in haki, will be able to keep up due to the strength of the Allosaurus fruit.
Finally, I think that the blame for Drake's death will be put at the hands of Luffy. This will force a confrontation between Luffy, Koby, and Smoker; this is something that will happen as Luffy as stated that he will fight both of them in the future. So yeah even if they get one shot, the fight will happen.
