It's just standard intangibility, so if a haki user can hit intangible beings and damage them, I don't see why a haki user can't do the same to a shinigami, theoretically.

because Prometheus comes into mind he is sentient flames but whenever Luffy uses haki on him it seems to not have any effect on him. Which has me thinking haki does not interact with the soul itself.

I think for logia users it's not that they become intangible but they simply turn into their elements but that doesn't necessarily make them intangible that all depends on the element they have.
