It's because Nezumi accepted bribes from Arlong to keep the Marines from investigating the crimes of the Arlong Pirates.

Nezumi doesn't control the entire Marine HQ does he?
What was preventing Smoker from doing investigation?
What about that one Marine ship that tried attacking Arlong and got destroyed?

Nezumi reports that they never made it or frames another pirate. The implication at large is that he’s responsible for Arlong not getting his shit kicked in.

I also don’t think Smoker would chase down Arlong if his territory wasn’t close to Logue Town. Smoker was stationed at the gateway to the grand line for a reason.

So we know Smoker was in East Blue in the same town Gol D Roger was executed on.

Why did he never save Kokoyashi village and other 9 town that Arlong ruled over?

He is supposed to be a righteous Marines who genuinely cares about safety of people. Its also obvious he is aware of most notorious pirate in East Blue at the time before Luffy got his first bounty.

And Smoker was strong enough to basically low diff Luffy so defeating Arlong and rest of Fishman Pirates would have been a walk in the park for him

So whats the reason?

Even Jinbe as a Shicibukai had no idea what Arlong was doing. He was bribing Marines to keep his activities secret, hence, it is no surprise Smoker never had any idea about Arlong being located at Nami’s hometown.

Indeed, the Marines don’t mess with Pirates who pay them. This explains why the Marines allow the Yonko to exist, because the Gorosei collect prostitution revenue from Shanks.
There are two ways you can be truly powerful in OP world: strength and information/network.
This is where Underworld kicks in. Up to GL, only glimpses of illegal trading we have seen were low-end Mercenary contracts, some goods and slavery. In NW, we have seen what illegal activities were truly capable of: DF trading, genetical experiments (gigantification, DNA modification), mass destruction weapons, country scale mercenary activities, drugs, prostitution, organ trading, genocide contracts and most importantly, information network. One with ability and means can know every single detail about anyone they aim for and use it for any kind of leverage they think of. Yonkos, WG, Shicibukais, big time NW pirates are all part of this network, whether passively or actively, and you should be involved in this system to survive&dominate the seas.
Smoker started as nothing more than a small cop with power in the series. He progressed along with the crew and he is a fully fledged officer in NW now. He is learning and adapting to the system as the story continues. However, to truly do whatever you want in OP world, you need access to the information and Smoker is experiencing this point along the way.
