The Marines are trying everything in their range of power to end the Era of Pirates. Creating a literal hell where you would suffer horribly for committing the most trivial crime on the seas seems like a good method to invoke fear on those who want to become pirates. Is it morally correct? Probably not. Is it justified? Imo yes.
You don't need to attempt to create a literal hell on earth in order to deter crime. Maybe there wouldn't be so much piracy if the world government wasn't so self serving.
Since people in One Piece are superhuman I think impel down is a necessary deterrent since normal means of restraint are probably not enough.

Also alot of pirates that aren't luffy probably do stuff that would warrant a trip to hifl.
