Vegapunk clearly HATED the idea of erasing Kuma as an individual, having come to respect and admire Kuma heavily. So, I believe Vegapunk's attempt at "rescuing" Kuma, was making S-Bear, and then eventually taking Kuma's memories and offering them to S-Bear once S-Bear was mature enough to understand and accept them.
However, this all changed when Bonney took in Kuma's memories. BUT, I think Vegapunk did something else, and connected S-Bear to Kuma, so that S-Bear could monitor the WG in case they decided to go after Bonney, and it the hopes that S-Bear's growth could possibly bring Kuma back as they shared information.

On Page 13, Lucci states in regards to Bonney "Let's just terminate her on site", right in front of S-Bear. In the very next page, Kuma is seen moving by himself for the first time.
I believe Kuma was given one last directive by Vegapunk as a gift/request: "Protect Bonney." The moment S-Bear heard a threat to Bonney's life, Kuma began moving without any other command. This means he must have been functioning off of a prior order, or was given a new order by someone we don't know of. I believe the latter doesn't make much sense, but the prior, Kuma following programming to protect Bonney, makes a ton of sense.
It's also possible that Kuma's natural desire to protect Bonney over-rode all other programming, like with S-Snake listening to Luffy and ignoring York's command, which would be REALLY wholesome and sweet.
S-Bear is going to become very important soon, IMO. Just need Catarina and Laffitte to break the Seraphim out with a Bubble Gun and kidnap/free York.
