Ganondorf can win. Supes lacks the power to repel evil while Ganondorf has one thing that CAN kill Superman. He can summon magical barriers instantly, phantom riders, possess people, conjure up magic, become a disembodied energy head, curse creatures, teleport, levitate, become an even stronger version in Ganon.
People overestimate Supes too much. Magic harms him just like any other being. Ganondorf is a warlock with one specific weakness (that Supes lacks).
