Tot Musica from Film Red also has 3 Skulls around him. (Although, he does get more, as he powers up in other forms.)

I don't know, there's something going on with the Three Skulls, but it's really hard to tell what. It's a part of the puzzle we just don't have enough pieces around to really know much about, yet.

My personal theory is that it has something to do with Reincarnation or Inherited Will. 3 past lives that influence your present. Showing that you're working towards the same goal as these past lives over multiple generations. The Will of multiple lives all working towards the same goal. It's possible that Blackbeard's ability to have multiple Devil Fruits could be related to this, somehow. Especially if the theory that Blackbeard has multiple souls living inside him turns out to be true. This would track with Tot Musica being the accumulated negative thoughts of a entire country. And it's possible that even Imu tracks with this, if it DOES turn out that he has 3 out of 4 God Fruits he needs to complete his world, with only the Sun God Fruit still "free" and out of his control. It doesn't really track with Oars, but this belief about dead souls influencing your present could have started with the Ancient Giant culture. But, in most of these cases, it seems like it's a hint that these characters are being influenced directly by "the ghosts of the past".

But, there are a few other options that I want to bring up.

It could be a reference to the 3 Fates from various mythologies. Like the Fates from Greek Mythology, or the Norn from Norse Mythology. In those cases, they mostly represent the past, present, and future. So, that could be a similar idea that Oda's trying to seed in here. Knowledge that history is repeating itself, and is destined to repeat itself again. It's possible that characters wearing the Three Skulls WANT history to keep repeating itself forever. To maintain the status quo. With Luffy wanting to break the cycle of history repeating itself, symbolically freeing everyone from the "cycle of reincarnation". Imu seems to want to maintain the status quo. And Blackbeard has stated his philosophy that "Man's Dreams NEVER DIE!" Implying that they keep going FOREVER. It's the difference between wanting a form of immortality versus wanting progression.

It's possible that the Three Skulls could be referencing three skull-shaped islands, for whatever reason. There have been a number of skull-shaped islands that we've seen in the One Piece World. These could possibly be the original home of the Ancient Giants, or something else that's important? We have Onigashima's Giant Skull on Wano. Hachinosu has a rock formation that looks like a giant skull (...after Rocks blew some holes in it). And then there's the skull-shaped island where Buggy tried to find Captain John's treasure (Chapter 233). The fact that there's skull shaped islands out on the sea feels like it should be connected to all this, somehow.

And then there's the people wearing skulls to keep in mind. Road was wearing a skull-helmet when he was cosplaying as the Sun God. And there's a God's Knight that we've seen in the God Valley flashbacks who also wears a similar skull-helmet. And even some ships have similar horned skulls on their mastheads. Like the Giant Warrior Pirate's ship the Great Eirik. Or to a lesser extent, Shanks' ship the Red Force. So, if we take Road's cosplay as the main example, could all these skulls actually be a reference to the Sun God's various reincarnations, specificially? Joyboy, Nika, and a third we don't know about yet (or just "Luffy" as somoene using the Fruit hypothetically in the present day)? Could it be a way to "harness" the missing Sun God's power?

I don't know, this is a pirate manga. So, of COURSE, there's going to be a lot of skulls floating around the story. They probably aren't ALL related to the Three Skulls, specifically. But, it could all be related more than we know. It's just hard to say for sure. My personal bet is still that the Three Skulls represent the spirits of the past working in the present. "Possessing" people with their will so that their unfulfilled dreams can come true, and giving them extra powers in order to aid them. Like we've possibly seen with Blackbeard, and maybe even with Imu.

I guess they refer to three greatest evils of ancient times.

In Japanese folklore, the Three Great Evil Yokai are Tamamo-no-Mae (the deceptive nine-tailed fox), Shuten-dōji (the ruthless king of oni), and Otakemaru or Emperor Sutoku (a vengeful demon or ghost-emperor)
Interesting, Catarina Devon has that nine tailed fox ability.
