The difference is Arlong hurt Nami, someone Sanji knew. The strawhats aren't super heroes they don't care what people do as long as thier friends don't get hurt.

That's exactly the reason he didn't tell him lol.
He knows Luffy would not leave if he knew the reason, but there was nothing Luffy could have done to solve the problems. Luffy and the others would risk their lifes for nothing and that's why Sanji tried to force them to leave.
