That villain wont die to sonething as pitiful as an assassin, Doffy wont be silent about. Magellan alone finding out through him about Imu is a problem for them, so in Imu's warped mind the entire prison will go bye bye.

Bro he's chained up like a pig can't move an inch, a hired killer from the gorosei would know what he's doing.
I think it's just Oda hinting how Imu would kill him if she wished it. Nuking Impel Down from the get go is insane, it basically signifies the collapse of the government with all the resources lost, and a huge symbollic defeat. It would take decades to rebuild such an establishment. Not to mention it's right next to Marejois. The marines would not like what they saw too.
