Taking a closer look at the lab, you tell the lab was made to accommodate the size of giants. So a long time ago, some giants disassemble part of the robot and create a lab out of it. That group of giants was no doubt be the Galleila giants.
As you can see the windows are massive for size of normal human.
Ragnir is about the same height as a normal giant. And now compare it to the Nidhogg the black dragon, I would say they are about the same size at least more specifically the head.
What was the giant robot were on Elbaph for? Definitely not fighting the primeval animals because these animals' size are tiny compare to the robot.

Gaban says the world is ending because Elbaph is no longer safe which kinda indicates there were catastrophic event happened in Elbaph. Elbaph is known as war land, so 'not safe' could means a lot of wars were going on Elbaph. Beneath the snows are the countless of bones from giants and human as the results from these wars.
Since the world has ended twice, both times have massive wars going on. Surely one of them involved the ancient giant robot which later got destroyed. Destroyed by whom, I would say Nidhogg. The ancient kingdom probably designed this robot to fight Nidhogg as they are similar in size. Then the Galleila giants took it apart to study.

Well, for one, I think I'd say the Nidhogg is probably bigger? If we use the trees to try and scale things, the Facility is about as tall as one tree. Meanwhile, Loki is basically the size of a entire section of the forest. The Nightmares are mostly taller than the giants...and Loki's got the Nightmare Bird in his jaws. Loki is just VERY large. Very in-charge.

But, it kind of depends on how much of the Facility is actually buried "underground" inside the tree? Because, if this Facility has been around for 3000 years, that means the tree could have grown AROUND the Facility. So, we might only be seeing the tip of the iceberg, here. Most of the Facility could be "buried underground". It's hard to say. If that's the case...the Facility could very well be larger than Nidhogg. We just aren't seeing most of it.

But, this is One Piece. So, trying to scale things is fruitless, at best. Oda is good at many things. Scale is not one of them. So, it's really hard to say.

But, secondly...I don't think that Facility is a giant robot, personally.

I think this Facility is actually something more along the lines of what we saw back on Baltigo, the Revolutionaries old base.

It's ALSO a mysterious building. It's ALSO covered in some white, unidentified stuff. And it's got similar, rounded "doors" and "windows". It feels like there's similar aesthetics at play, here. I feel like the Elbaph Lab and the Baltigo Base are probably going to both be related, somehow.

And I have a feeling, personally, that they're both going to end up getting revealed to actually be spaceships. Similar to something like the Space Battleship Yamato or Macross City. A old, giant spaceship that gets turned into a building.

I mean, it could be both. A giant spaceship that transforms into a giant robot. That happens often enough in fiction. But, I'm leaning more towards space ship, myself.

I know the Elbaph Facility looks like a robot to some people because of the "eyes". But, they just don't look right to me to actually be eyes. I think they're just "exhaust vents" or "submarine windows" or something. And outside of the "eyes", I'm not seeing a robot, here. The Elbaph Facility may just be "upside down". I think if you tilt your head, it actually looks more like a submarine with booster rockets or engines on the ground or something.

As for WHY they would be spaceships? Well, that's a long story. But, to sum things up, I don't think Humans are actually native to this World. I don't think this World is Earth. I think it's possible that Humans actually colonized this alien planet long, long ago, and have just forgotten that. So, all the Humans on this planet are actually the "alien invaders" occupying this World. So, the Humans would have needed multiple "arks" to ferry their people to this planet, in order to populate it. And that's what these places are. Giant "space arks" that probably held millions of cyrogenically frozen Humans, each. More on all that over here:

As for why these buildings are big enough to accommodate Giants? Well, we know Giant Robots like Emet DID used to exist, at one point. There probably used to be more Giant Robots around, other than JUST Emet. So, it's possible that these buildings aren't giant robots, themselves. But, they might have had multiple giant robots stored INSIDE them, at some point. The "Invading Humans" may have brought a army of Gundams with them when they came to this planet.

So, we'll see. I could be wrong. But, at the very least, I have a feeling Baltigo and the Elbaph Lab are connected. Time will tell.
