They’re still the World Government. Crooked as they are, they have to maintain the appearance of having due process. If she got captured alive, they’d have a trial and be able to make a gigantic example out of her. (Like they are with Kuma) She’s still more valuable to them alive. They can always kill her at will or do whatever else they want.
Akainu is a dangerous man and whatever but he isn't evil his sens of justice is just to strong and must say on an extreme lvl and after his promotion I bet you he wants to know more about what are his superiors are hiding from him we have seen his dislike of the gorosei I would not be surprise if he organizes a coup d'etat
