We will find out. Saturn can't control metal because Franky is able to move. Maybe he can control genetically modified things through some method. Stella and Sanji are genetically modified human beings. Maybe the command chips are chips person but some other method for manipulating cyborgs.

Powerscaling aside the real answer here is that Egghead is mainly about Bonney and Kuma, and they're the ones who have the connection to Saturn. Sanji doesn't have any real emotional stake here, so of course the climatic fight against Saturn is gonna be about Kuma and Bonney
