I believe at this point it's just a plot problem, simply used to stall the SHs until Oda can show everything else necessary to kick the proper Egghead plot into gear. Once all the pieces are in place, either the Sera will be revealed to be less difficult to damage, or indeed Vega will show some hidden backdoor to gain absolute control over them, even with Saturn present.
It's the PX situation all over, where at first they are these unstoppable buster call level adversaries, only for the SHs to easily dispose of them on their second encounter.
