Tbh he didn't tell him to kill his best friend, he said that killing your best friend is a way to obtain MS. And Itachi was never said to be a good guy, he is a good soldier first and foremost that put loyalty to his country above loyalty to his family.

Danzo and Itachi before he murdered his clan, killed leaf ninjas and were still considered heros of the leaf. You can't put real life morals and place into a fictional story. Also, from what I recall, Sasuke becoming a hero of the leaf, was in the words of Tobi, not Itachi.
