He had reasons to.
He killed a marine for deserting from the battle. This is a practice people actually do in real life. Deserters used to be executed.
He killed civilians because he is an extremist and he didn't want any chances that someone who can read the poneglyps would be on that ship.
These are two special occasions.
Normally, he doesn't kill innocent people. If in Loguetown it was Akainu that got hit by the girl with the ice-cream, do you think Akainu would kill the little girl? No.
Akainu is not someone that enjoys killing. If you think that, you misunderstood his character.
