Islands and sea level are fluctuating.
Indication of plate tectonic and I won't be surprised if oda incorporate this in the story.
So, ancient weapons are rupturing the sea floor -------> rise in sea floor ------> earth quake and sea level rise ------> continents submerging.
No change in planet size but change in the lithosphere...the crust.
That's the most logical reason I can think of

Island didn't sink...it got completely erased and sea water was draining into the hole but at the same time sea level was rising.
It's only possible if ancient weapon is causing rupture in the sea floor causing it to rise
