So you want Sanji to register what's going on in the last second? Speed to get there doesn't also mean a character can immediately know what's going on as they see them. And even if he does realize what's going on up there, you want him to be a mind reader and know she's going to self destruct too?

I don't think he even saw it properly and even if he did then I don't think it's time to act because then it will make whole Atlas sacrificing herself to save them pointless to some extent.

The difference is Zoro never said he'd have a genuine fight with him. He just wanted to hold Nusjuro off until they were ready to take off, and he did that job well.
Sanji literally said he was going to save Bonney and kicked Nusjuro, but when he got bit he just laid there and watched Nusjuro nearly behead Bonney.
