I can do a short list without any explanation, if that is ok. This is not nearly everything there is, just what I could come up with very fast:
- The DF-Goroawase of the SHPs: Lucci fits the remaining 2 and 9 perfectly with his neko no mi.
- During the Live action, Luffy said that he wanted to have at least 10 members - and one bird (Hatori)
- During those last films, Lucci actually always helped the SHPs in the end - really funny to notice
- Chapter 658/659: Oda's pun: Luffy asks a leopard minotaur to join him, only for a giraff minotaur to show up (reference Lucci/Kaku)
- Jinbe said in chapter 979 that the crew still needs someone, who calmly observes the battle
- Who's Who can also be seen as a referance: He changed from the WG to join Kaido/Cat-fruit/promising prospect and rival to Lucci
- Chapter 1062 Lucci for the first time questioning the WG
- Lucci actually was going aginst their mission and did not follow their given orders to the letter like we see him doing in Water 7
- Chapter 1067/ 1071 here you will see Shaka clearly talking, gesturing/standing, thinking (he is ready to make sacrafices just) like Lucci
- Shaka: Name referes to the japanese Buddah Shaka, personification of "Good"; and Lucci refers to Lucifer, personification for "Evil"
- Chapter 1069 Stussy lets Akainu be called. She would not do so, if she were on Vegap.'s side, she wouldn't have busted her cover
- Chapter 1070 /1071 Stussy telling Lucci to stay put and adhere to Akainus orders
- Chapter 1072 Stussy is seen defeating Lucci/Kaku; however she could have also acted upon Akainu's order, not on Vegapunks request
- Oda never really explained if Stussy has eaten a DF or if she is an actual vampire (it was never mentioned in her narrator introduction)
- Chapter 1073 although Stussy "helped" them defeating CP0, Brook and Zoro do not seem to be relieved - especially Zoro
- Chapter 1076 Oda treats Lucci like one of the SHPs with him actively being part of the puns instead of being left out as a side character
- Chapter 1076 Lucci already acts as the one, who has that overview of the battle with him giving out information for the SHPs to act upon
- The time skip during the arc - we never really did see what happened then
- Sanji's strange behavior as Stussy got punktured by Lucci - he did nothing, like he always does, when a femal is evil
- Chapter 1111 Jinbe apologizing to Lucci, indicating that there is a certain comradery echoing from the past (time skip)
- Oda not showing us what happened between Stussy and Lucci in the control room, with Lucci later telling us, she would be dead
- Kizaru having second thoughts about killing his best friends, with everyone thinking he would stop, Oda did not expand on this
- Oda cutting the call between Akainu and Kizaru, with us not getting to know, what Akainu told/ordered Kizaru to do
- Oda did a cut again after the Satellites flew up with Punk Records - how Kizaru/WG tried to get it lowered again was not shown
- Luffy never called Lucci by his name, like he did with every other main villain (you can look every arc up, Luffy always did it, except Lucci)
- Luffy not having a main fight at the end of this arc against the main enemy
- Kizaru told Luffy once that he is not strong enough and that he needs power to be able to safe his friends - Luffy has to prove that still
- Luffy was not able to save his friend in Sabaody with him crumbling down in that realisation - look at the cover of that chapter (513)
- the VAs not really having gone against the SHPs, even if they were 9 altogether
This all would make sense, if:
- Stussy was a double agent and would have worked for the WG and not for Vegapunk like Oda wants to make us believe
- Lucci having at least a connection to Vegapunk Shaka, whom he wants to save
- Oda would still need to give us a fight between Kizaru and Luffy with Kizaru being the bad example of someone choosing his mission instead of his family/friends (Killing the Stella) and Lucci being the good example because he choose his family (Shaka) and did not follow his mission. It would show Kizaru also that Luffy is now strong enough to save his family and friends.
- Kizaru would go up to try and catch the floating Punk Records again to bring it back. He definitely would have noticed the Satellites there and done his mission in killing them. Now think of Lucci and him not wanting to hurt his twin or whatever Shaka is to him. He would stall Kizaru and end up captured.
- Put in Kaku, who is always like Lucci's shadow and sees him probably like an older brother and you have your Marineford - an exact copy of Marineford that is - , if only Luffy decided to now turn around to free Lucci, who could be made an example of, by being executed like a traitor. An example, just like CP0 mentioned must be made during Wano in reference to Who's Who - to make sure that no one else would betray the WG in the future. And we would even have everyone in attendance - all three brothers (Ace, Sabo, Luffy - Lucci, Shaka and Kaku) the Warlords (the Seraphim), Kuma and the Pacifistas, Kizaru and an army of marine, the traitor, who stabs Whitebeard in the back (Stussy). (The only one missing is Whitebeard, but I don't know if Vegapunk's brain could fill that or not.
I can't just ignore that, beside other things. This is too much of a coincidence for me to believe otherwise.

Also during Marineford, Kizaru told Luffy that without power, he would never be able to save his friends. And also remember how broken Luffy was during that time. Now he can prove that he has gotten stronger and is able to save his friends.
My interpretation about stussy ordering cp randoms to call navy:
The buster call would happen anyway, she call navy hq in the hope Sakazuki or some elder would order Lucci and Kaku to stop their mission, because attack an yonkou is not something easy and wg could pay an high price loosing their 3 best agents (not forget they lost in wano two agents: Maha and Guernika). So she thought that if the elders order stop the attack, vegapunk could escape from egg head
